Throws output outside, despite giving stderr=PIPE in python subprocess - python

str = "blah -l"
cpuinfo = subprocess.Popen(str.split(),stdout=PIPE,stderr=PIPE)
tuples = cpuinfo.communicate()
In the above code, when I give str=[some_valid_command] gives the output to tuples. When I give an invalid command, I expect the error to be taken to PIPE, but it is still throwing out on the console.... I am not quite sure, where I understood it wrong....

I'm not sure if you are seeing the stderr actually appear on the console, or are simply running into the Python failure to spawn a process named "blah", which is produced when running the example that you provided...
The output of the example would be Python raising an OSError: [Errno 2] No such file or directory, which is to be expected unless you have an executable script called "blah" in the PATH
I did a simple test, and wrote a bash script like this:
#!/bin/bash
echo "This is stdout"
echo "This is a failure on stderr" >&2
exit 1
After giving that script executable permissions, I repeated your example but instead called my script (named fail.sh in the local directory) as such:

proc = subprocess.Popen(cmd.split(), stdout=subprocess.PIPE, stderr=subprocess.PIPE)
proc.communicate()
This returned ('This is stdout\n', 'This is a failure on stderr\n') as expected.
So perhaps what you're really seeing here is that whatever program you're trying to call (if it's not blah), simply doesn't exist on your PATH.
Also a note on using str as a label in Python: str is a built-in type and should not be used as a name for a variable or function, unless you specifically want to "over-load" the built-in function. Same goes for string, which is a class.

Running python script from perl, with argument to stdin and saving stdout output

My perl script is at path:
a/perl/perlScript.pl
my python script is at path:
a/python/pythonScript.py
pythonScript.py gets an argument from stdin, and returns result to stdout. From perlScript.pl , I want to run pythonScript.py with the argument hi to stdin, and save the results in some variable. That's what I tried:
my $ret = `../python/pythonScript.py < hi`;
but I got the following error:
The system cannot find the path specified.
Can you explain the path can't be found?
The qx operator (backticks) starts a shell (sh), in which prog < input syntax expects a file named input from which it will read lines and feed them to the program prog. But you want the python script to receive on its STDIN the string hi instead, not lines of a file named hi.
One way is to directly do that, my $ret = qx(echo "hi" | python_script).
But I'd suggest to consider using modules for this. Here is a simple example with IPC::Run3

The program is the path to your script if it is executable, or perhaps python script.py. This will be run by system so the output is obtained once that completes, what is consistent with the attempt in the question. See documentation for module's operation.
This module is intended to be simple while "satisfy 99% of the need for using system, qx, and open3 [...]. For far more power and control see IPC::Run.
You're getting this error because you're using shell redirection instead of just passing an argument
../python/pythonScript.py < hi
tells your shell to read input from a file called hi in the current directory, rather than using it as an argument. What you mean to do is
my $ret = `../python/pythonScript.py hi`;
Which correctly executes your python script with the hi argument, and returns the result to the variable $ret.
The Some of the other answers assume that hi must be passed as a command line parameter to the Python script but the asker says it comes from stdin.
Thus:
my $ret = `echo "hi" | ../python/pythonScript.py`;
To launch your external script you can do
system "python ../python/pythonScript.py hi";
and then in your python script

Bash script will not run with subprocess in Python

For some reason, no matter how many variations I've tried, I can't seem to execute a bash script I've written. The command words 100% fine in Terminal, but when I try calling it with a subprocess, it returns nothing.

Since you are using shell=True, the command must be a string:
On Unix with shell=True, the shell defaults to /bin/sh. If args is a
string, the string specifies the command to execute through the shell.
This means that the string must be formatted exactly as it would be
when typed at the shell prompt. This includes, for example, quoting or
backslash escaping filenames with spaces in them. If args is a
sequence, the first item specifies the command string, and any
additional items will be treated as additional arguments to the shell
itself. (docs)
Like you even mentioned in a comment, you get /usr/local/bin: is a directory when you properly capture the error from the shell (and take out the erroneous shell=True; or correspondingly refactor the command line to be suitable for this usage, i.e. pass a string instead of a list).
Just to spell this out, you are attempting to run the command /usr/local/bin with some options; but of course, it's not a valid command; so this fails.
The actual script you seem to want to run will declare a function and then exit, which results in the function's definition being lost again, because the subprocess which ran the shell in which this function declaration was executed has now terminated and released all its resources back to the system.
Perhaps you should take more than just a few steps back and explain what you actually want to accomplish; but really, that should be a new, separate question.
Assuming you are actually trying to run vlc, and guessing some other things, too, perhaps you actually want
subprocess.call(['vlc','{}/{}.{}'.format(moviefolder, formatted_title, title[1]),
stdout=subprocess.PIPE, stderr=subprocess.PIPE)
If your PATH is correct, you should not need to specify /usr/local/bin/ explicitly (and if your PATH is wrong, correct it in the code before, instead of hardcoding a directory for the executable you want to call).
/usr/local/bin is a directory. You can't run a directory as if it were a command.
Anyhow, there's no point to having /usr/local/bin anywhere in your command at all. Leave out the shell=True, and explicitly call vlc:

When shell=True is used in subprocess.call, if the command arguments is a sequence, then the first element of the sequence needs to be the command, and the rest are treated as argument(s) to the shell itself.
So, this should do:
subprocess.call(["/usr/local/bin/{}".format(command), '-i','-c'], shell=True, ...)
Otherwise, you can make the command a string.
Example:

Execute batch file in different directory

I have a a file structure like the following (Windows):
D:\
dir_1\
batch_1.bat
dir_1a\
batch_2.bat
dir_2\
main.py
For the sake of this question, batch_1.bat simply calls batch_2.bat, and looks like:
cd dir_1a
start batch_2.bat %*
Opening batch_1.bat from a command prompt indeed opens batch_2.bat as it's supposed to, and from there on, everything is golden.
Now I want my Python file, D:\dir_2\main.py, to spawn a new process which starts batch_1.bat, which in turn should start batch_2.bat. So I figured the following Python code should work:

subprocess.Popen(['cd "D:/dir_1"', "start batch_1.bat"], shell=True)
This results in "The system cannot find the path specified" being printed to my Python console. (No error is raised, of course.) This is due to the first command. I get the same result even if I cut it down to:
subprocess.Popen(['cd "D:/"'], shell=True)
I also tried starting the batch file directly, like so:
subprocess.Popen("start D:/dir_1/batch_1.bat", shell=True)
For reasons that I don't entirely get, this seems to just open a windows command prompt, in dir_2.
If I forego the start part of this command, then my Python process is going to end up waiting for batch_1 to finish, which I don't want. But it does get a little further:
subprocess.Popen("D:/dir_1/batch_1.bat", shell=True)
This results in batch_1.bat successfully executing... in dir_2, the directory of the Python script, rather than the directory of batch_1.bat, which results in it not being able to find dir_1a\ and hence, batch_2.bat is not executed at all.
I am left highly confused. What am I doing wrong, and what should I be doing instead?

How to get full command executed using sh module?

I ran into an error while executing one of our devops scripts. The script uses the sh package (for executing common unix commands, pypi link). However, the commands that are executed are truncated in the messages printed by sh. How can I see the whole command that was executed?
example:

sh.ssh returns an sh.RunningCommand object, which you can query to find the call args and the cmd:

After peeking into the source code, it looks like this is controlled by the max_len parameter of the friendly_truncate function, so one option may be to edit the sh.py code directly and set a higher int value:

python subprocess module to call shell (Bash) script

I am trying to call a shell (Bash) script from python. The script is in my /home/user/bin directory with execute permission for group & user, i.e., -rwxr-xr--. I am using subprocess.check_call(["/home/user/bin/script.sh %s %s" % (subj,-6)],shell=True) and this is generating an exit status 127 code. Adding stderr=subprocess.STDOUT to the command does nothing to elucidate. Here is the exact output:
CalledProcessError: Command
'['/home/.../bin/MNE_setup_source_space.sh kubi_td104 -6']'
returned non-zero exit status 127`
I believe this might be a PATH related issue, is that correct? I don't know how to resolve this. If I am already passing in the absolute path to the executable how can there be a PATH issue?

Do not use shell=True. Do not pass arguments as part of argv[0]. Pass your argument vector as a vector -- which is to say, in Python, a list:
subprocess.check_call(["/home/user/bin/script.sh", str(subj), "-6"])
If you were going to use shell=True, you would do it like so:
subprocess.check_call("/home/user/bin/script.sh %s %s" % (subj,-6), shell=True)
...which is to say, you wouldn't use a list form at all.
To clarify why what you're currently trying is failing -- because you're using shell=True, it's trying to pass only the first list element as a script, and additional arguments as extra argv elements which would only be read or interpreted if the script passed in the first argument chose to look at them (as by referring to "$1", "$2", or the like).
shell=True is only needed in very rare circumstances where you need a shell to perform redirections or logic before starting the program you're trying to run, and comes with serious security concerns if any unvetted input is incorporated into the command being run. Do not use it unless you're very, very sure you need to.
